fortunately, i don't have to support windows users. that's what IT
departments are for.

issues like this are why it's up to the service provider to have a web
interface to drop the appropriate configuration elements into place
for the different users.  additionally there is a mechanism for
loading these preferences via a database.  this allows your more
advanced users to play with the relative scoring of items
independently. 

http://www.spamassassin.org/dist/sql/README - contains more
information regarding the operation of this.  the source is pretty
clear on what goes where as well.  highly recommended if you're going
to be using SA in a larger environment.
