I had a similar experience with one of my servers.  It has a desktop
motherboard and desktop video card.  The fan on the video card was the
first to go, so I replaced it with a fanless video card.  The next to
start acting up was the chipset fan.  I don't know what it is with
chipset fans, but they suck and are a pain in the ass to swap out. 
Zalman makes a big blue heat sink (ZM-NB47J) for chipsets and they are
great.  You can get them from Newegg for $5.
